One thing I do notice is that every now and then a thread you reply to will wind up in "unread threads". This is a bug that happens from time to time. The easiest resolution is to ignore it or to just read the topic like it was unread, then it's marked read and you can get on with your life.

^ I did that, just now. Lesson learned: index.template.php is NOT something you want to mess with. Thankfully, I don't think I'll have to jack with it again, forums look just the way I like them.

I had the same or a similar problem, hopefully the following advice from the FAQ will help you?

"#1:
After posting a comment I return back to the parent forum instead on the topic, what to do?

 Answer:
    It does that on default, you have to go to your profile and change the setting like this:
        Profile -> Modify profile -> Look & Layout : Return to topics after posting by default :D
